Use a piece of similar style corrugated roofing to patch holes. Drive them on the ridge of the corrugated roof instead on the lower curve to make them even more watertight. Use only specialty nails or screws suited for corrugated roof as they should be more water tight and weather proof. The application of the overall sealer is not required for metal corrugated panels.

Apply a generous bead of roofing sealant around the base of the pipe with the caulking gun. Allow the caulk to dry completely.
